Automatic b2b payments?

Does anyone have experience in automating b2b payments for ecommerce apps?

I'm looking for some advice/a viable solution.. all I have found so far is PayPal's Adaptive Payments API which will do the job but has fees of 2.4% + 30c per transaction (base level) and means that businesses have to create PayPal accounts (which is annoying).
